Summary slows down very dramatically if there is not enough RAM to keep the entire database in RAM. You might be able to follow some of the suggestions in the running out of memory FAQ item, <http://summary.net/manual/faq.html#memorylack>, to get memory usage down slightly and speed up dramatically. Alternatively, you could purchase more RAM. There are a few other possibilities, but given your setup that seem far and away the most likely cause of your problems. One customer had a similar problem and traced it to a malfunctioning disk drive, it could read only after several retries per block transferred. Others have had similar problems because they are running Linux kernels with version numbers between 2.4.10 and 2.4.17. 2.4.9 and lower and 2.4.18 (with common patches) and higher are fine. There were also several 2.5.x versions that had similar problems. Those kernels had significant virtual memory bugs which slowed Summary down significantly.
